Flush Draw Unfairness???

I have flopped numerous nut flush draws and called min bets to try and catch them, never do.   It seems that every time I have an opponent that has a flush draw and I lets say flop two pair or ttrips or even a straight, and I push because I am low stacked about half of the chips of my opponent, they seem to always hit the draw.  This seems a little lopsided to me.
